Say a Toronto direct-to-consumer (DTC) skincare brand opens Shopify on the first of the month, and the revenue on screen doesn’t match what landed in the bank. Amazon payouts arrive net of fees and refunds that nobody has mapped. The 3PL, the outside warehouse that ships its orders, reports 4,000 units on hand while the books say 5,200, and the lender wants monthly statements. That’s ecommerce accounting once a brand has outgrown its outside bookkeeper, and it’s usually the moment to make a first in-house hire.
Ecommerce accounting means keeping three things straight: what each platform paid you, what stock sits in each warehouse, and what sales tax you owe in each province. Retail e-commerce sales reached $5.6 billion in August 2026, about 7.6% of all retail trade, according to Statistics Canada.
Signs It’s Time to Hire Your First In-House Accountant
It’s time when the books arrive too late, or too rough, for you to price, reorder or borrow against them. An outside bookkeeping firm is often the right fit at an earlier stage. When these signs show up, Minted helps you make the move to a first permanent in-house hire.
| Sign | What it usually means | What your first in-house accountant owns |
|---|---|---|
| The month-end close runs past three weeks | Payouts and inventory are reconciled late or not at all | A fixed close calendar and monthly payout reconciliation |
| Channel margin is a guess | Shopify, Amazon and wholesale sit in one revenue line | Gross margin by channel, rebuilt from settlements |
| Inventory won’t match the 3PL | Unit and dollar counts drift apart across warehouses | A monthly count check, in units and dollars, by location |
| A lender or investor wants monthly reporting | Books done once a year won’t satisfy them | A monthly income statement, balance sheet and cash flow on a set date |
| A second marketplace, warehouse or wholesale accounts | Each channel pays on its own schedule, and wholesale buyers pay on terms | Connecting each channel to the books, collecting wholesale invoices and tracking stock by location |
| A pricing or tariff call made without landed cost | SKU cost excludes freight, duty and brokerage | True landed cost for every SKU |
If you’re still working out what the role would own in its first year, our guide on when to hire an accountant covers it.
Payout and Marketplace Reconciliation: The Core of E-Commerce Accounting
Because platforms pay you net, after fees and refunds come out, your first accountant has to break each payout back into gross sales, fees, refunds, chargebacks, reserves and taxes before it goes into the books. Booking the deposit as revenue understates sales and hides what the channel costs.
One Shopify payout can cover several days of orders. By the time it lands, Shopify has taken out processing fees, refunds and chargebacks, and the GST/HST you collected is mixed in. An Amazon settlement covers a set period, with referral fees, fulfilment fees, advertising, returns and any held-back reserve already taken out. Each of those lines belongs in its own account.
Gift cards and returns trip up generalists. A gift card sale is a liability until someone redeems it, so it sits in deferred revenue. Returns need an estimated reserve, or margin looks better in the month of sale than it is.
The CRA sees these numbers too. Under its digital platform reporting rules, marketplaces collect information on their sellers, including those selling goods, and report it every year, so your books need to match what the marketplaces say about you.
Inventory Across 3PLs, and Why Landed Cost Matters More in 2026
New counter-tariffs on U.S. goods took effect in September 2026, so every SKU now needs a true landed cost, and that number is only right if inventory matches across every warehouse.
Finance Canada’s counter-tariff list sets rates of 15%, 25% and 50% on selected U.S. goods, including clothing, textiles and household goods, effective September 8, 2026. Landed cost is what one unit costs by the time it reaches your shelf: the product, freight, duty and surtax, and the customs broker’s fee. For an apparel or home brand buying from the U.S., the tariff code on a single product sets its duty rate and can decide whether that product still makes money. Your in-house accountant should work with the broker on those codes and build duty into each product’s cost.
Stock might sit at two 3PLs, at an Amazon fulfilment centre and on trucks in between, and each location needs a monthly check in units and in dollars.
Keep an eye on shipping costs too, because a carrier disruption can force a switch at short notice. In July 2025, CFIB found that 63% of small businesses could drop Canada Post for good if another strike went ahead.
GST/HST When You Ship to Every Province
For most online sales of goods, you charge the GST/HST rate of the province where the goods are delivered, not where your business sits. The CRA’s rate table lists Ontario at 13% HST and shows that Nova Scotia’s rate dropped to 14% on April 1, 2025.
A brand doing several million in sales is far past the small supplier threshold of $30,000 over four consecutive calendar quarters. Quebec runs a separate QST registration for sellers outside the province, and BC, Saskatchewan and Manitoba each have their own provincial sales tax, so check each province’s current rules.
The accountant sets up the right tax for each province in the storefront and the books, files the returns and checks that the tax you collected matches what you sent the government. Your tax advisor should make the call on where to register.
Who to Hire First, and How to Screen Them
Hire a hands-on CPA or strong senior accountant who has done this work for a consumer brand, and test them on a real settlement and a real landed cost before you make an offer. Good backgrounds include another online brand, a consumer packaged goods (CPG) company or an accounting firm that serves online sellers. As the only finance person, they’ll do the work themselves and run the systems, not just read the reports.
A typical setup has four layers: the storefront and marketplaces, a connector app that pushes payouts or orders into your books, an inventory system or ERP, and cloud accounting software. If a connector maps Amazon fees to the wrong account, that error repeats every month until someone who understands both systems catches it.
For the test, hand candidates a sample marketplace settlement, a bank statement and a trial balance, and ask them to reconcile all three. Then give them one SKU’s supplier invoice, freight bill and customs entry, and ask for the landed cost. Watch how they handle the numbers that don’t match, since that’s most of the job. This is the kind of practical test Minted runs before you meet a candidate. For pay ranges, see our 2026 salary guide.
Senior Accountant First, Controller Later
Most brands start with one hands-on senior accountant and add a controller once they have several channels, several warehouses and outside investors. Our guide to choosing between a controller and a senior accountant covers that call.
Whether the role needs a CPA or a non-CPA accountant is a separate decision, and brands that also sell through stores need retail and CPG accounting experience on top.
FAQ
Do I need an ecommerce accountant or just a bookkeeper?
Early on, a bookkeeper is usually enough: they record transactions and keep the books current. Once you need payouts rebuilt, inventory matched to the 3PL, landed cost tracked and monthly statements a lender will accept, you need an ecommerce accountant.
What should a Shopify accountant know?
A Shopify accountant should know how to break payouts into gross sales, fees, refunds and chargebacks. They should also handle gift cards as deferred revenue, keep inventory synced with the warehouse and apply GST/HST by province of delivery.
When should a DTC brand hire its first in-house accountant?
Hire when the month-end close runs past three weeks, channel margin is a guess, inventory won’t match the warehouse, or a lender wants monthly numbers. Those signs matter more than revenue: a brand with two marketplaces and three warehouses needs the hire sooner than a bigger brand selling through one store.
Which GST/HST rate do I charge for online sales in Canada?
For most goods, you charge the rate of the province where the goods are delivered. The CRA’s rate table lists the current rates by province.
